Can matter be destroyed in a combustion reaction?

No.
Combustion only COMBINES atoms [An oxidizer and a flue] at a CHEMICAL level. The atoms remain intact. 
Atoms Can be split into smaller atoms of a totally different material. [IE Helium can be split into Hydrogen.] it's called nuclear fission. 
The only way to destroy an atom, leaving behind only energy, is by matter, antimatter fusion.
